We ran out of WUs and it will take some time to get new tasks defined for ATLAS@home.

The new task will be available ASAP.

What does 'some time' mean? Hours? Days? Weeks?

Plus it may be an idea to have a trigger set up when the tasks to send queue is almost empty. You can probably see what the average rate of tasks send is, so you can forecast how long it will be before the queue is empty. This way you prevent the cloud from idling and use the precious computing power of the cloud as much as possible.

Could also be the server aborting tasks due to exceeding the deadline
set by the server.

Of course some people never want the server to abort anything.

Not yet, still the CERN server aborting tasks due to exceeding the deadline set by the server when assigning the task, as Tom explained.

Still a question why my systems were not picking them up automatically as usual.
I had to do a manual project update... Anyone had the same issue?

Just a guess but I think its mainly BOINC's back-off algorithm in combination
with no tasks finishing so not asking for more tasks.

Not sure how often BOINC asks for more work when it hasn't received any, it might be hours if no task finishes to force an update.

Are you using an app_config for Atlas ?

If yes, this may be the reason
