I'm running boinc/atlas as a screensaver, so task may not be finished within a day, when i shutdown my PC, i see the messages that some "VBox connection" still exist and i need to force it to shutdown PC. So, when i do this and start computer next day, will ATLAS continue from last checkpoint?

It can, but you have to stop BOINC first via 'Shut down connected client...' from BOINC Manager's File menu and wait 30 seconds.
In Oracle VM VirtualBox Manager you can see that the VM is saved.
The message 'VBox connection..' during shutdown doesn't hurt.
It's just the process VBoxSVC.exe still alive. Oracle keeps that alive for several minutes even when no VM is running anymore.

When the VM is not saved properly, the best case will be that after restart the task will start from the very beginning. A computation error however could also happen.

BOINC Manager isn't important. You have to shutdown BOINC client and can do that with BOINC Manager.
